Uploads Every File, Even Files That Haven't Changed

Under certain circumstances CityDesk will copy every article up to the web server rather than just copying the articles that have changed.

This will happen after you upgrade CityDesk to a newer version, because CityDesk puts its version number in every HTML file in a tag which looks like this:

<meta name="generator" content="Fog Creek CityDesk 2.0.19" />

When you upgrade to a later version, this tag will be updated to reflect the current version of CityDesk causing each file to change and be reuploaded. This will only happen once after upgrading.

Note: In CityDesk version 1.0.23 or earlier, this also happens if you have recently published a single file using the "Save and Publish" button in an article. This is a bug which has been fixed in later versions.
